We are only here part of the year. Does that make it worse?

Droppings and nesting material can harbour pathogens and support fungal growth, and disturbing a dry accumulation in an enclosed space puts it into the air you are standing in. Wet methods, containment, protective equipment, and airing the space before working in it.

What should I check before closing the place up for the season?

Five things, and they take about twenty minutes. Gable and soffit vents — is the mesh intact. Dryer and bathroom vent terminals — do the flaps close. The flue or stove pipe — is the cap and screen in place. The eave line — any gap where a bird could get behind the fascia. And the gutters — any nesting material sitting in them.

Those are the openings that turn an empty building into a nesting site over a spring nobody is there for, and every one of them is fixable in the autumn window while the site is already empty.
